Somebody enlighten be. Why would he not want Trump to influence the Senate leadership? The last thing I would want is to see another RINO in there.
 
The only articles I could find on this (so far) do not indicate why Thune would be in the position you suggest. The one article I could see that might have explained this question was behind a paywall.

In his first term, Trump was thwarted at every opportunity by McConnell and Paul Ryan. We won't discuss Pelosi. The current Speaker is a Democrat in Republican clothing given how he manages his job. Trump needs someone who is on board with his program and will move bills through to make things happen.

I still don't know a lot about Thune but the advice - stay out of Senate internal business - is understandable. In a way, I have to agree that Trump should stay out of Senate business based on the concept of "separation of powers." If Trump were to get a hand-picked Senate leader, there would be that nagging question of whether a "separation of powers" violation has occurred. He's got enough headaches from his opposition to have to worry about shooting himself in the foot. He already has evaded two assassination attempts.

Start with one of Trumps major promises in 2016 which was to get rid of Obama Care. In the 8 years of its existence, the House and Senate had both passed numerous bills to get rid of it. Funny though once they had a President who would sign a bill to get rid of the crappy ACA, it failed to pass the Senate. That can be blamed on John McCain who had previously always voted in favor of getting rid of the ACA but McCain decided to screw America because he was p****d at Trump.

And that's what happens when you allow someone with a terminal brain tumor remain in office.
